Alien race on a planet?

What are the disadvantages of having an alien race occupy a planet in an empire?

Also, can 2 different races share space on a transport ship?

You can have as many different races in cargo or on a planet as you can get your hands on (as long as it can hold at least 20 mil pop

).

Alien pop on a planet have a different base happiness than your own pop on a planet.

Look in Happiness.txt. That is where the difference is.

Hmmmm

It would seem we need to know whether the race is peaceful, bloodthirsty or neutral in order to apply the data in Happiness.txt.

How do we determine which one it is a) before and b) after we have the race?

Almost always, it'll be peaceful.
IIRC, you can look in the AI_general.txt to see what happiness type it will chose.
In game, I don't think there is anywhere to see the happiness type.

I'm pretty sure you can see everything about a race when you right click on them in the diplomacy window. I may be wrong, but...

I thought so too. But that doesn't seem to be the case.

But then, I have overlooked things when they were right in front of me!

The diplomacy report lists the race's Demeanor, which isn't the same as its Happiness type. (Demeanor doesn't do anything at all, it's just descriptive.)

All the stock races and most custom races are Peaceful; a few custom races are Bloodthirsty. Neutral is difficult for a human to play, let alone an AI.
