Problem is, that would kill all further production of any type on the planet, including facilities and units.

That, and the AI treats all SYs identically. It does not realize that it will not be able to build a ship there in a reasonable amount of time, but it will still try to do so.

Can`t you jusdt make it: Only one per planet effective? Like this Computers or Shrines?

I believe those Abilities, not the Facilities, are especially one-per-planet.
